It sounds like you are using a slur instead of a tie.

A slur is created with the Smart Shape Tool.

A tie is entered with the Simple Entry Tool or the Speedy Entry Tool. In both entry tools, the tie can be toggled on/off with the = key.

In Simple Entry you toggle on the tie, then click the note to tie it to the next note. If the notes aren't yet entered, do this:
1. Toggle on the tie.
2. Click to enter the first note.
3. Toggle off the tie.
4. Click to enter the second note.

In Speedy Entry you place the insertion bar on the first note, and hit the = key to tie the note to the next note.
Option-= (Windows: Ctrl-=) will tie the note to the previous note.
