Turn off "test setup" in the OS X midi setup window (should be gray, not blue). that is why it chimes each time you press a key on the keyboard. The beep is verifying that the midi signal is processing properly.

I have the same problem. Tempo drops by 1/2 when a repeat bar is approched. I used the tempo tool and set the region to "200%" to get it to compensate for the drop. Total mystery.
