In the Document menu, you can Display the score in Concert key or transposed. The transposition of the Bb clarinet seems to be correct in the transposed score. No modification needed. The Bb clarinet part will be correctly transposed, too.

As Peter points out, this is not a Polychord, but a chord on top of a bass note. This is Herbie Hancock's Dolphin Dance, I assume. Assuming that you have created 2 additional measure regions (via Edit Measure Regions in the Measure tool), you may have forgotten to define the parameters of the parts in region II and III (via the Linked Parts thumbnail).

A solution would be to swap the layers. I used the JW Staff Polyphony plug-in -> Layers -> Swap (1 & 2) and got the result shown in the first image (except for the red tie). You can also get an extended keyboard for the Mac (with numeric keypad) to plug into your laptop when you are at home.

Undo functions for me. I have made the test in 26.3.1 and 27.4.1 (via the JW Tools menu) on my Mac, in the score (and as a result, in the parts).
Check your preferences and see if the Undo function is activated.
Otherwise, reapply "swap" on the same regions, and it will revert to the previous state.

You could use a staff style (part only) to hide the repeated sections, then add expressions to enter "graphical" repeats (part only). And another expression (part only) to indicate play X times.
