I am trying to make this as automated as possible. But when I have an open E or the top space on the staff it displays as 12 fret top string. What do I do to get around this?

(Assuming that you are using Finale:)
This is because the guitar sounds an octave lower.
You can hear it if you play the same note on another instrument, fx piano.
Fix:
Instead of the standard treble clef, use the Treble 8vb clef.
The Treble 8vb clef is the sixth clef from the left in the dialog box Change Clef (or in the dialog box Clef Selection).
The clef symbol is a G clef symbol with a small '8' below it.
If you don't like to see the small '8', go to the Clef Designer, and replace the clef character with the "G clef character without '8' below it".
The Treble 8vb clef is a standard clef used for Tenor Vocalists and its use for Guitar music is completely appropriate In My Humble Opinion.
