When I add notes on Staff 2 with layer 2 the 32nd notes appear with double stem and the result is a mess

When you add the layer 2 notes, it flips the stem of the layer one notes so they are, correctly, up.
My fix: Add the first low A in Layer 3. This will cause the mess. Select one of the layer one notes, and tap the L key, to return it to the original position. Switch to Layer 3, and enter the additional A and the rest. You may still need to use the note position tool to clean it up.

Sorry, miker ,I don't get it
I wrote the first A with layer 3.
OK. Done
But then I cannot go on:
