What am I doing wrong? I have a piece of music in Finale that changes key signatures several times. I want to transpose the entire piece up a minor 3rd. The beginning signature is B, so it would be D. The first key change is currently in D, so it would be in F, etc.

When I select the whole piece and right click and chose a new key of D, the entire piece changes to D major. When I use the "Transpose" feature, I can transpose the entire score up a minor 3rd, but then the original key signatures stay the same. Am I missing something? Thanks guys! :)

When you have selected the whole piece use the dialog box of the key signatures (you get it when you double click into the selected system). Then you have 4 options (at least in Finale 2009). The one on the bottom of the box is the one for you, I suppose.

The option is called "Transpose All Keys Proportionally".
