In the first group, I used the secondary beam angle tool to move the secondary beam to where it should be. However, it's left behind an ugly remnant of the stem.

In the second group, I didn't do this moving of the secondary beam, but the beaming looks completely wrong to me--the secondary beam should be underneath of the primary, not above. Is there a simple workaround or a plugin that addresses this issue?

Thanks!

Welcome to the forum!

The problem you describe, has been well known for many years.

Fortunately there is a simple solution:
Flip the stems.

To do so:
When you are in the entry tool, navigate to the first entry in the beam group, and hit the letter L key.
See the attached .musx document.

You can flip the stems before or after you have created the cross staff notation.
