Missing measures in linked parts

I've recently had two unsettling experiences in which some linked parts had missing measures. If in a score, after formatting and editing linked parts, if I then add cue notes with the plugin Scoring and Arranging > Add Cue Notes…, to a staff, the part will not include the cue notes unless I generate a new part. Correct?

That seems correct. Before adding the cue notes, I'd make sure "Update Multimeasure Rests" is turned off in Document Options.

Turned on, you mean?
You can also select the multimeasure rest in the part where the cue is, right-click, and pick Multimeasure Rests->Create to have that rest redone, without regenerating parts. Or indeed, you can select everything in the part and do that. But if you've changed measure spacing, this will undo you changes, which is why some people leave that document option off.

Thanks, N and Motet. I think the problem occurred because I generated parts, and then later on re-edited the score, adding some cues without regenerating new parts. The scary part is that in two instances, the cued measures disappeared in the parts--they weren't even filled with rests. Ultimately, I should probably make sure the music is actually completed before generating parts.

If you regenerate parts, then you lose all the formatting you've done in the parts.
If you haven't touched the parts yet, this might be acceptable to you.
However, the reason that cues aren't showing up is most likely because they are hidden in the multi measure rests. Simply "Create Multimeasure Rests" for all parts at once (one operation) and all will be well.
It is possible that cues aren't showing up because they are in Layer 3 or Layer 4, and you have set Linked Parts to only show a certain layer, like 1 or 2. The best thing to do in that case is to have a separate file from the score that contain ALL the linked parts, each one on its own staff (so, no flute 1 and 2 on the same staff, like they are in the score). This is one of the drawbacks to linked parts—no way to manage cues effectively.

Unless you are confident of what you're doing, leave Document Options / Multimeasure Rests / Update Automatically ON and you should be able to edit the score and have the changes reflected in the parts without a problem.
MM really needs to fix things so that only the affect rest is updated. Since it updates all rests and destroys custom spacing, at some point the word got out that "power users" turned this off (I believe it's on by default, as it should be) and perhaps you read that on the old forum.
