Even though I've designed and saved a template with my preferred settings, my jazz band score insists on "unticking" the "endings and text repeat" option as well as the "measure number" box in staff attributes. The template has the correct format when I start to write, but after a bit of work there are staff brackets for the different instrument sections (which are not in the template) and the boxes are "unticked". The first instrument of each section is checked correctly but not the rest of the section.

Is this a bug or am I missing something?

You might look in your Preferences and see if, in the Edit tab, the 2 items starting with "Automatic Instrument family..." are checked. Try unchecking these and see if things behave differently.
