I have an occurrence of cross-staff notation with eighth notes. The first note is on the bass staff, (second half of the first beat in the measure) followed by four eighth notes on the treble staff. ( The first half beat is a rest.) I want all five notes beamed together. I sort of have them beamed together, using the "beam stem adjust tool", but the first note still has a flag I can't get rid of. I'm using Finale 2014.5.7098, Mac OS 10.12.6

Welcome to the forum!

Instead of fighting with the Special Tools, have you tried using the plug-in?
(Plug-ins menu > TG Tools > Cross Staff…)
The plug-in even has some handy keyboard shortcuts:
⌥⇡
and
⌥⇣.

That is what I would do.

This is what I am trying to do. The notes are still not beamed, and it is not recognizing the eighth rest in layer one.

Start with all of those notes on the treble staff. Then you move the that single note to the bass staff, either with the plug in, or the Note Mover tool.

You need to start with all the eighths on the same staff. Beam them how you like, and only then use the cross-staff plug-in to move the note(s) you want up or down. Here I had to use "show active layer only" before the move because of the two layers.
