Original Groupings Reappear when Changing Instrument

I have run into a frustrating problem when changing instruments (e.g., changing a short alto sax passage to flute) on my jazz ensemble score. When I do this, the original groupings reappear, and I must reset everything back to my preferences. For example, the entire brass section is grouped as it was in the default file, and I must now remove this grouping to return to my preference of grouping the trumpets and trombones separately.

Also, I notice that many parts show measure numbers after I change instruments. I only want to see measure numbers on the bottom staff, so I must go into Staff Attributes and uncheck "Measure Numbers" in the affected parts.

Any suggestions on how to prevent this? As I mentioned - I used Finale's default jazz ensemble score and tweaked it to my preferences. Thanks for any constructive input you may have.

In Prefs > Edit, turn off "Automatic Instrument Family Group Brackets".

There's a similar setting for Measure Numbers.
