I've been trying out the Score Merge (merging several movements of an orch. score) and have found
quite a bit of gobbledy-gook in the result. For example a cello line appears in wrong octave or systems get skwunshed together. The separate movements look fine. Wondering if anyone else has had this problem, and what might be the cause.

Like you, I have had mixed results with score merge. It works much better to generate PDF's and merge those.

I generally prefer to keep movements in their own separate file. I very rarely do multi-movement pieces though. If I wanted to "merge" I would not use Score Merge. Just add the appropriate number of measures and copy and paste. Make sure your default page settings are correct first.

I am putting together a baroque-style 10-movement chamber work. In order to avoid headaches (including my own), I want to keep the instrument parts as separate files with separate page numbers for each movement, keeping in mind easy page turns, and making one pdf from all of it. To me, the ease of page turns for the musicians is more important than the actual page numbers. Any thoughts on this? (re Score Merge, I am staying away from it, for now.)

In this case Perfect Layout would not help, IMHO. I would 100% run it for the rest of its benefits.
