I've got a C note on Left hand (Layer 2) and I'd like to reverse its stem

I'm guessing you don't mean "reverse" its stem, which using Finale jargon would appear as I've shown below, but rather "flip" the stem. Select the measure in layer 2 and use Utilities/Stem direction. (There's no need for layer 2 since there's nothing in layer 1. This seems to be confusing Simple entry, since the stem-direction command doesn't seem to work. Move them to layer one and things will work as expected.)

Take a look at the attached Finale document.

I had no trouble flipping the C note’s stem down.

With the Layer 2 C note selected in Simple Entry I used the command
Simple menu > Simple Edit Commands > Modify Entry > Flip Stem
(keyboard shortcut: hit the letter L key)
