I have been working on tabbing out an arrangment that I started on finale 2012, so most of it has been completed. However now I'm on finale 2014, and it has been automatically transposing the notes written down the octave. Even when I specify the lowest fret to 12 (these are for electric guitars), it automatically reverts it to 0.
I've found that I can make it a transposition instrument which gives me the right numbers, but then the line is ruined and I have to do all the work over again from scratch. Is there anyway to turn this automatic transposition off instead?

There are several possible culprits.
I suggest that you attach a (small) Finale 2014 sample document here - for the gurus to examine.
You can safely delete all the notes from the sample document - we only need to see an empty document.
With an actual Finale document to examine we can soon find out what is going on.
Without a Finale document we can only guess.

Wow! You responded quickly, and I managed to forget completely to respond, here is the first six measures. The problem is in the top line, for the left hand. Sorry for the belated response. This is meant for electric guitar and in concert pitch

I think that the document is as you need it.

View menu > Out-of-Range Notes > …
you have selected “Intermediate”.
I think that you would prefer to select “Off” instead.
As Far As I Can Tell, there is nothing wrong with the document.
I suspect that the culprit is not document specific, but rather program specific.
Take a look at the program settings:
Preferences - Edit
Is the option “Respect Instrument Ranges when Copying or Changing Instruments” selected or de-selected?
