I don't remember how the chord fonts were set in Finale 98.

In Finale 2001 you go to

Options menu > Select Default Fonts...

and in the Select Default Fonts dialog box you can set a font for each chord element: Symbol, Suffix, Alteration. This will NOT change the chord suffixes you already have in your chord library. But all chord roots will be displayed in the new default root symbol font. And for all chord suffixes you create afterwards Finale will initially suggest the new default suffix font.

To change font in a chord suffix already created, use the Chord Suffix Editor
