I don't know much about pdf-files. But give some more information about the steps you are following, and what software you are using. Then perhaps another user can help you.
I usually export the music as a tif-file (with the Graphics Tool), and create the pdf-file from the tif-file. This method has never given me any errors.


Regarding the Coda sign:
If you are using the Repeat Tool, remember to duplicate the Coda sign (select it, and click the button "Duplicate") when you are in the Repeat Selection dialog box.

If you don't duplicate it, you will place the same text repeat in two different measures of the same document. And if you move that repeat in one measure, you will move it in the other measure as well.
