Peter,
A slightly more laborious, but very useful, solution is possible for this problem. Whenever I do a score in cut time, I have the same problem of the excessive beaming, so when setting the time signature, leave it at 4/4 but then click Options. Click the box that says "Use Different Time Signature for Display. Set this to Cut Time and click OK. This will allow you to have the good old 4/4 beaming but display the Cut Time time signature.
