Cue notes:
I suggest that you add the cue to the score before you extract the part. The plugin "Add Cue Notes..." is very useful. You might like to adjust the Layer Options before you run the plugin. Read the documentation about Layer Options and about the "Add Cue Notes..." plugin.


Doubling instruments:
Use a staff style. Let's say that you begin with a Bb clarinet, and later switch to A clarinet. Set up the staff attributes for the staff as Bb clarinet. Create a staff style for A clarinet, and apply that staff style to the sections that use A clarinet.
