By your words “Abbreviated Staff Names” you mean S. and A. - right?
For the doubled staves I would use a Staff Group, and use the group’s Abbreviated Name.

That “first rest” is the first rest on the bottom staff (in Layer 1).

My first guess would be that you are not selecting correctly.
Whenever you need to use a Finale plug-in, switch to the Selection Tool.
Select a region by dragging.
Begin dragging from outside the staff.

According to your forum user Profile you are using Finale v26 - right? As Bill Stevens points out, a possible culprit could be the Staff Attributes (in the Staff Tool). I think I figured out my problem. The default file that I was saving was named "Maestro Font Default.musx. That was for older versions and I was wrong in naming it that.
