{Update Layout} goes waaay back to the time when computers had much less speed and memory than today.

It is all in the online manual. But it is also in the Finale program: 1) In the menus and sub-menus there are keyboard shortcuts displayed at the menu commands. You are entering music with the Simple Entry Tool (not with the Speedy Entry Tool) - right? There are several ways to enter a tuplet. Document menu > Document Options > Music Spacing

In the pop up menu Manual Positioning, choose Clear.

As Far As I Can Tell, the staff style for Rhythmic Notation is set to, not show Notes in Other Layers.

According to your Profile you are using Finale v25. A rest is positioned vertically with its baseline on the scale step. The whole rest is positioned on the scale step “in between” the lines. In the above picture you have clicked the button {Stem Settings}.

You should not do that.

Instead, next to Alternate Notation, click the button {Settings}.
In the settings for Rhythmic Notation there is a check box saying ‘Stems up’.
