If you write a score for a conductor, I suggest sticking to the orchestral order. If you write a score for chamber music purpose, thus mainly for reference, choose any order which makes sense.

Indeed, this works well. It's the most versatile way of placing graphics. Insert a picture into a shape and control its placement and behaviour like any other expression.

Add a Drum Set staff, enter the metronome clicks and set this staff's attribute "Force Hide Staff".
Beware, your Flute#2 is set to "solo" - so unless you change that, you won't hear the clicks (and neither flute#1).
