How about creating a dedicated staff for the conductor symbols? A stave that contains and displays nothing else but those symbols, and where those symbols are attached to specific beats. This staff could then be included in every instrumental part where needed.

The one and only reason for the OP's problem is that inter-layer spacing has never been properly implemented in Finale .
