As the picture shows, I go to Category Designer/ Tempo Marks and select all staves to make sure all staves are attached to tempo marks.
However, the marks are still missing when I try to edit individual parts(Document/Edit part/instrument).

Extracted parts come from linked parts, no? My guess would be that the staff list in the Tempo Marks category is wrong. Create a metatool which calls the original shape (To create it : Shift+key of choice and select the shape; to apply it, hold down that key and click in the score).
