In Document Options > Ties, at the bottom there is a Reset button. See if that cures all your ills in one go.

Instead of fixing the bad numbers, what happens if you just remove the tie and reinsert it (two Ts in a row)?

Thanks for the suggestion! I tried removing the tie and reinserting it (pressing "T" twice) but the tie still comes back crooked. Such a weird problem!

This is a long shot, but go to Special Tools > Tie Tool, select the tie and click any handle and click clear. partridgefamily, In your screen shot of the dialog box Tie Contour, in the pop up menu Style, the menu item Medium is chosen. What are the Style settings for Short? I may well be wrong but in the upper voice the tied D >D and tied A > A look like slurs to me, not ties.

Thanks for the suggestion! I checked carefully, and it seems that all of these are ties; slurs actually end up looking a little better but are too far from the notes!
