The reason he wrote those few bars for A clarinet is so that they can play the written E-natural shown above (concert D-flat). That would be an E-flat on a B-flat clarinet, which is lower than the instrument can go.

I think you do it in Window->ScoreManager, on a Mac it's Command-k. In the lower left of the page there is an Auto-Number Style tick box with several numbering options.
