Do you still use Finale 2009 ?
If you now have a more recent version than the one mentioned in your signature (10 years old), you could use the JW Change plug-in -> Note Entries -> Ledger Lines -> Hide (with a layer selected).
If you don't, Peter's suggestion is the way yo go.

According to MakeMusic, Finale 2011 would not be compatible with 10.11.

I have El Capitan and several versions of Finale. Finale 2011 seems to work OK at first sight, but only if you desactivate Human Playback. Select NONE.

You could do it in one staff, too. Put the handclaps in another layer and change their noteheads to X (an easy way is to use the JW Change plug-in, which can do it per layer)

The explanation given by motet is valid for the margins, too.
Open your template, and in the Page Layout Tool, apply "Redefine Pages" -> "All Pages".
If the margins are not like you want, modify the parameters in Page Format -> Score and again, Redefine All Pages.
Save the template when you are done.

If you start by making a copy of the template, the new file should be 100% identical. Same margins, no duplicate expressions, unless you forgot to delete pre-existing expressions in the template.

Use the Special Tools, the one which concerns the ties, and use the handles to manually expand the ties.

Are using the "dynamic" text block (Text tool, menu -> Inserts -> Part/Score Name) ?
Place it on the score, it will display as "Score" (or whatever is written in the File Info window).
In the parts, this text block displays the instrument name.

The accidental I am talking about is the one associated with the root : C#, Db, etc...
Select Alteration and click on Set Font.

Create all the staves you need right from the start. Then in the Staff menu (Staff tool), in Page view, hide the trumpet in selected systems with the "Hide Empty Staves" command.

You are right. Swapping 1-2, 1-3, 2-3 is always 1 click. The script and the plug-in function the same way.

Top and bottom staves is a clever way to get around the non-contiguous problem. Unless I miss something, it looks like the JW Lua script has the same limitations as the JW Staff polyphony plugin (top & bottom staves are not contiguous if there are more than 2 staves). But anyway, we have several so...

JW Staff Polyphony, definitely. If the 2 staves are contiguous, 1 click. As far as I know, Finale cannot select 2 staves that are not contiguous. In this case, the plug-in swaps the top and the bottom staff of the selection. Things get a bit more complicated, and in this case you could use a tempora...

Enter 0 in both boxes and apply. (I realize you just figured it out)

But your file is strange. If I modify something, the "Revert to saved" command remains greyed out. Not normal.

I'm not sure if the following remark will be relevant, but here it is :
A new category should have at least one modified parameter (font, positioning, ... via Edit Category). If it is not the case, the category will not be transferrable to another document.
