I would do in two steps :
1) convert the 4/4 into 12/8
2) change the 12/8 into 6/8.
For the first operation, the plug-in JW Meter and Rhythm would help.

Another way : select layer 4, Document -> Show active layer only, then Utilities -> Change -> Noteheads.
In JW Change, you can also select "Custom Shape" and find a suitable notehead.

The JW Change plug-in (under JW Tools) can do it. Noteheads -> Shape + select the X notehead shape and the appropriate layer.

Have you tried Midi/Audio -> Device Setup -> Midi Thru -> instead of the usual "Smart" button, try Fixed Channel : 1. Not tested.

Chord Kerner v.2 (a great script for RGP Lua, Mac only for the moment) works fine with RGP Lua 0.67. The later versions have problems.
A good reason to keep several versions of RGP Lua, in separate sub-folders of the plug-in folder.

In your music, an oblique slash would be more adapted to conventions (alternate Bass defined "as Subtext") which usually means a chord on top of a bass note, not 2 superimposed chords (a horizontal line) This would solve your issue. On the Mac (where Ctrl is often replaced by the Cmd key), it is Cmd+Shift + F and S.
In the part name (Manage Parts -> Edit Part Name), the characters don't display the musical symbol, but they are fine on the part.
