Mac OS. And I suspect it’s been around forever; I just never knew about it. In Windows, you have the underlined letter in each menu item. I don’t know what the trigger key is for that, though.

The L is to flip the layer 1 notes, so that the beam goes back to its original position.

When you add the layer 2 notes, it flips the stem of the layer one notes so they are, correctly, up. My fix: Add the first low A in Layer 3. This will cause the mess. Probably because of the cross-staff. Use the Note Position Tool to fix it.

Finale doesn't work that way. Deselect Check for Extra Notes in Simple Entry Options. (That's why it isn't working for you.) Then, follow your plan. Select the first note, Option-6 to change it to a half note, right arrow to the next note, and delete it.

Any time something that used to work, doesn't, restart Finale. If no change, restart the computer. If still no joy, refresh the preferences.

Add a scratch staff below your original. Use the plugin JW Staff Polyphony > Staves > Split, which will split the duads into two staves. For the two measures with layers one and two, same thing, except use Split From Layers.

I suspect that you inadvertently switched layers. That’s usually the case when something like that happens. If you double-click on a lyric, it will automatically go to the verse and layer it was entered in. Check your score. If you can’t figure it out, post the score here, and we’ll have a look. If ...

The lines are word extensions. In your original, they stopped at the end of the song. When you added the extra measures, they carried forward until they hit a rest or, as you found out, a double barline. (Which, I might add, doesn't always stop it.) I used the Mac keyboard shortcuts until I switched to Keyboard Maestro. Either way, you can set up to open on your desired duration.

My solution for this is to create two scores: one with the tie ends for print, and another fully written out for playback. Not ideal, but it works for me…

You might also consider reducing the size of the lower (optional) note, rather than using parentheses. A reduction to about 70% works well, and (to my eye, at least) looks less cluttered.
