In the Document menu (Finale 2010 "full" version), use "Display in concert pitch". You can uncheck it if you want at some point to see the transposed score (the way parts will display). Maybe you should begin with fixing things in the Finale document itself, because I doubt that the pdf conversion can move measures.
When you are happy with the layout in Finale, use "update layout", then select the contents of the score and lock it (ctrl-L on a PC or Cmd-L on a Mac).

The click and countoff options can be accessed either in the MIDI menu or in the playback control window (at the bottom of the "fully unfolded" window). There you can assign the click to channel 10 (drums & perc) and find a sound you think is appropriate for a click.
