The default formatting is document specific, not program specific.
It is possible to have different default formatting in different documents.
This is by design, and what users have requested.
To get the desired formatting in all new documents, use a custom template.

Take a look at the attached Finale document.
I had no trouble flipping the C note’s stem down.
With the Layer 2 C note selected in Simple Entry I used the command
Simple menu > Simple Edit Commands > Modify Entry > Flip Stem
(keyboard shortcut: hit the letter L key)

1) You must be in the correct layer.
2) Special Tools Tool.
