The layer 2 notes have been manually positioned, I guess to avoid collision with the layer 2 notes. It probably looked better in the version it was created with. Older versions of Finale had tupet option Horizontal Number Offset/Downstem side of note set to 0; it should be -12e. This was corrected in later versions, but I forget exactly when.

Can you remind me what "e" means in -12e? And how to convert that to inches?

I haven't specifically played around with it, but these settings align the number (for me) at exactly the center of all half- / quarter- / eighth- note triplets

On "Pacific Dances" if you use Edit > Clear Selected Items > Special Alterations > Notehead … Alterations, that reduces the notehead size. See if that is what you want.
