I don't have COMB, but I suspect you'll need to create a Document Style that uses COMB. If you select the default Styles, they will be configured to use GIFF.
Once you've saved a Document Style and saved it into the Styles folder, then it can be selected in Setup Wizard.

The ones I have start with x00x00x00x00x00x00x99xFFxC0. That doesn't sound good. Finale files start with the text: "ENIGMA BINARY FILE Finale(R) 2007 Copyright (c) 1987-2006 MakeMusic Inc." You should send the crash log to MakeMusic. It's very difficult to diagnose this sort of thing without lots of information: third-party software, hardware, etc.
It's certainly not the usual experience, so it should be fixable. Any reason you haven't upgraded to Sierra?

Not quite sure I understand your setup, but using a different Device or different Bank in the Score Manager allows you to use different devices or MIDI instruments.

Finale's Ideal Staff Height is a third of an inch, or ... 24 points. And the music font is designed to display at that size. So the symbols in Maestro at 24pt will fit perfectly on a full-size staff.
