Is there a way to save these settings so that future documents created with the wizard will not do the same? Ordinary NEW documents are fine, Wizard ones always too small. Files saved in the user's Document Styles folder are available for selection in the Setup Wizard as the basis of new documents....

At the very least, I would ignore all spacing until you've got all the notes in. Then Fit Music and adjust as necessary. That's going to save a lot of messing about.
But as N. suggests, it does sound like something is off with your Spacing settings.

Yes, you need to be in each tool and do Text and Graphics separately.
I doubt you'll see the Selection Tool able to select the anchor points of text, graphics (and other things) until all the tools are done away with and we have one unified tool.

Can you load the document, or a screenshot? The Violin 1 is below the vocal line? Are there hidden stave between them?

Yes, you can drag-select or shift-select text blocks and then nudge them with the arrow keys. You can't set Frame attributes for more than one, though.

There is a bug with dragging staves when there are hidden staves in the system. ("Optimization" is a thing of the past.)
However, hightlighting a measure or region and using Respace Staves to set a value (relative or absolute) works.

Or you could knock some measures down from the preceding system(s) (or knock the measures on the final system up) to balance the measures better.

I might be wrong, but reinstalling the software shouldn't ever be necessary. Rarely, perhaps. The files that the installer writes to the disk are mostly read-only, which shouldn't get re-written or altered (unless your disk's integrity is failing). There are a number of bugs associated with selecting text in the Lyric Window. As mentioned, use Font Settings (Alt Command T).
If you want to change all lyrics, use the Change Fonts plug-in in Miscellaneous.

As said, when Finale has rules to adjust notes from their usual position (e.g. for seconds and dots), then the adjustment that Finale makes always over-rides your manual adjustments. If you set "Manual Positioning" to "Ignore", your repositioned notes will stick. I just tested Graphics Export and Save As PDF on the Mac. The Save As PDF one was twice the size (572Kb) as Finale's Graphic Export (258 Kb). Jazz font was licensed by MakeMusic from a third-party, and they do not have permission to change it. The lack of movement on updating it was why they made Broadway instead.
