I suspect that the problem is a Windows problem. Anyway, you do not have to have two Finale documents open at the same time. And you are entering music with the Simple Entry Tool - right?

Take a look in
Simple Entry Tool > Simple menu > Simple Entry Options…
Is the option

selected or de-selected ?

Unfortunately I do not have v25 installed anymore.

I opened your attached Finale document in my v26 - and I did not experience your problem with disappearing A’s.
