I've incorporated your suggestions and got it to look the way I wanted it. I get a little nervous having rests floating around off the page somewhere, but I guess it's no worse than all of the items I have to pull off the page to get linked parts to work.

I should add that even if I change the hidden notes to rests and select "extend secondary beams over rests" as soon as I hide the rest the beam breaks again.

I am trying to reproduce the notation of the measure shown in the first example. I thought that the easiest way would be to notate all the notes in both layers 1 and 2 and then just hide every other note in each group.
