From your description it's my guess that the culprit is "Automatic Music Spacing".
Toggle it off, and you should get rid of the problem.

Also, since you are using complicated chord symbols, like F#7b9#5, it might be a good idea to have a big "default measure width" in Scroll View.

In Finale 2010 you can transpose music and chord symbols together by changing the key signature. If you want to transpose music and chord symbols without changing the key signature, then you must transpose music in one go, and transpose chord symbols in another go. This is already possible - at least in the full Finale:

Move the second part to Layer 2 (so that you have the first part in Layer 1, and the second part in Layer 2).

Toggle "Show Active Layer Only" on, and you can copy the active layer without erasing the other layers.

You can do it with the Speedy Entry Tool's feature"Voice 1/Voice 2":

1) Delete the sixteenth note D.

2) Switch to Voice 2, and enter an eighth note D.

To switch between Voices, hit the ' key.
