From your description it's my guess that the culprit is "Automatic Music Spacing".
Toggle it off, and you should get rid of the problem.
Also, since you are using complicated chord symbols, like F#7b9#5, it might be a good idea to have a big "default measure width" in Scroll View.

If you want to transpose music and chord symbols without changing the key signature, then you must transpose music in one go, and transpose chord symbols in another go. This is already possible - at least in the full Finale:
Move the second part to Layer 2 (so that you have the first part in Layer 1, and the second part in Layer 2).
Toggle "Show Active Layer Only" on, and you can copy the active layer without erasing the other layers.

You can do it with the Speedy Entry Tool's feature"Voice 1/Voice 2":
1) Delete the sixteenth note D.
2) Switch to Voice 2, and enter an eighth note D.

It would be nice (IMHO) if there were a tool that would permit dragging notes from one staff to the other ... maybe in a future release? :) Actually there is a such tool, since the Note Mover Tool permits dragging not...
