I've written my chart using standard notation and tab and I've changed the standard notation to Rhythmic notation and I now want the stems to go up so I selected the notation staves and clicked on Utilities/ Stem Direction/ Up, but they won't change direction.

I selected the staff tool, double clicked a measure which opened up Staff Attributes, hit Settings next to Alternate Notation and selected Rhythmic Notation and Stems up, but it made no difference.

That's because you applied Rhythmic Notation with a Staff Style. Double click the Staff Style bar above the staff, and there you can edit the Alternate Notation the way Peter suggested by selecting the box for Stems Up.
