I'm not sure what you mean by "compensating the stem distance." Compensating for what?
If you mean the notation itself, there is a cross-staff plug-in that's much, much easier than using the Note Mover followed by the Stem Reversal tool.
If you mean the vertical location of the beams, I don't know of a way (JW Change doesn't seem to work) but maybe someone will.

I tried Perfect Layout and it didn't help. It fixed the spacing but it put the beams at the top rather than between the staves. Maybe there is a setting I am missing.

The problem is due to the stem of the low notes being reversed to the other side of the notehead. The noteheads are evenly spaced and thus the stems aren't.
Perhaps Jan will see this and comment re Perfect Layout.
