Layers not lining up

Hey all,
Haven't encountered this one until now. On my drum charts, layers 1 and 2 are not lining up. (See screenshot) I have Music Spacing--Manual Position set to "clear" and still get this. Is there a global way to fix this rather than measure-by-measure with Special Tools?

Sorry. I was looking at the pane to the right. I totally ignored the signature. To the right it says 2011. In the signature it says 2014. A bit confusing.

To the right, it is called the "Profile". Underneath, the "signature" (Forum jargon).
Both are editable in the "User Control Panel", under Profile -> Edit Profile and Edit Signature.

I would suspect an accidentally hidden rest. If you select a note in layer 2 and back up through them with the arrow keys, does the selection vanish at the start of the measure?

It doesn't look like a hidden rest to me, because the two layers' stems line up exactly. It appears to me that the notes in the two layers were entered and understood by Finale to be a second apart — for example in the drum kit, bass is low C and snare is low D — then when spacing was applied, the layer 2 notes moved to the right, and were later shifted to a different line or space. I've had this happen in F2014d before, both in standard notation and percussion notation staves.
It's easy to replicate in standard notation: enter an interval of a second, explode to two staves, move the lower pitch to layer 2, implode to one staff, then (I use speedy entry) change the layer 2 note to a different pitch. The lower note retains its offset position relative to the upper note, having aligned stems rather than aligned noteheads.
I don't know how to force it to happen in a percussion staff. Were the pitches entered prior to choosing a percussion map or clef?
In any case, the only way I recall fixing it, short of dragging each notehead, was to re-enter the notes in layer 2.

Ah, brilliant, Rebecca! I bet you're right. I get something very similar (just by transposing layer 2 after entering it on B):
However, setting Manual Positioning to Clear and reapplying spacing should fix it, which the OP says doesn't work. (I tried it with both standard notation and percussion.)

Brilliant back atcha, Motet! It's been half a year since I've dealt with this. Now I remember setting Manual Positioning to clear, respacing the section, then resetting Manual Positioning to Incorporate. Much quicker than re-entering notes!

So David, if you could post a file, that would shed some light one the issue. I set the Music Spacing Options to "Manual Positioning - Clear" and ran Music Spacing (select all, hit 4). The offset notes were cleared and everything lines up, as you'd expect. This is with Finale 2014.5.

I also get the proper behavior when setting the option to Clear. The OP said that was the chosen setting, but the attached file was set to Ignore, so spacing did just that--ignored the manual positioning.
