I’ve created the shortcut Control-Option-2 to bring up the MIDI tool. When I first try the shortcut, the Explode Music dialog box appears instead. After I close that dialog box, I have to go into the Tools menu and select the MIDI Tool. Then, later in the session, the shortcut works fine for bringing up the MIDI tool. There are no conflicts between the MIDI Tool shortcut and other shortcuts, and no shortcuts are listed for Explode Music.
I've also created Control-Option-1 to bring up the playback controls. This shortcut works fine, including the first time I invoke it.
Am I doing something wrong? Did I miss a setting?

Those keystrokes are reserved by Finale for "Program Staff Set" 1 and 2. Although your reassignment SHOULD work, Finale often doesn't like being over-ridden by external control. I've also noticed (F25+, macOS10.13+) that those keystrokes no longer do what they're supposed to do, even without interference.

Aren't staff sets Control-1, 2, 3, etc.? I'm using Control-Option-2. Even so, my shortcut for toggling the playback controls, Control-Option-1, works perfectly.
