I have tried to write in layer 2 but I didn't succeeded.

Maybe un-check "Check For Extra Notes."

I did this by first entering the bass notes lower than wanted (Es in this case) and then dragging them upwards in Speedy Entry using the cursor and trackpad.

PS I'm not sure I like the vertical alignment, but that can be adjusted (if you agree) with special tools.

Inside Out,

I suppose that you did your example with layers, right?

This works for me:

Document menu > Document Options > Music Spacing
For “Avoid Collision of Unisons”, choose “All Noteheads” (and click OK).
Then (again) Select All, and apply Music Spacing.
