I'm using Finale 2012 for Windows. Is it possible to mark the notes in the key signature? For example, I have a scale with the corresponding key signature but I want to mark those sharps/flats in the scale too. Thanks!

How do you want to mark the notes? With an "X" or other symbol placed above/below the note?

If that's the case, you can use an Articulation as your mark. Go to the Articulation selection box and duplicate the accent ">". Click on "Edit" and replace the accent symbols with whatever you decide. Use the "Set Font" button to change the font if needed. Whatever you choose might not end up being perfectly aligned with the notehead, but if you click on "Handle Positioning" you can adjust that.

In simple entry with the note selected typing the p key will place a cautionary accidental in front of the note. Typing p repeatedly will alternately remove or replace the parentheses around the accidental.

In speedy entry, placing the cursor on the note and typing * on the number pad or shift * on the number keys will put an accidental on the note. Typing p repeatedly will place parentheses around the accidental or remove the parentheses.

Hope this is what you're looking for.

That would be tedious with many notes, though. Easiest is to use the cautionary accidentals plug-in--see below.

(By the way, A is safer than * in Speedy, since the latter will remove a real accidental and the former won't.)
