Friends,
Every time when I reflow measures and when it happens that one system extra is created in the middle of the document, all adjusted smart shapes (such as pedal) that go through several measures and all lyrics which baseline was adjusted is again misplaced (because the individual systems' adjustment doesn't 'know' for which measure it was adjusted).
How to prevent this?
Is there any tool that can re-create correct adjustments?

In what way are you creating an extra system “in the middle of the document”?
I think that the correct way to do it, is with the Page Layout Tool:
Page Layout menu > Insert Staff Systems…
When a system is inserted in this way, all the other systems will retain their formatting.
To insert a system you will have to, also insert at least one measure.
You can delete this inserted measure when you have “re-flowed” measures.
