For some reason my programmed menu shortcuts (basic Finale TGTools, not Pro) have been lost/changed. Are they saved somewhere in a separate file? Or is this part of Preferences? Is it possible to make a backup of these shortcuts?

I think they're stored in the Windows registry, but searching the registry for "TGTools" I only find uninstall information. I think they're incompatible between 32- and 64-bit versions of Finale, so if you're using both it could be a problem.

The registry key is apparently

HKEY_CURRENT_USER\Software\SOMUSQUE

I found this on a German Finale forum.

registry key HKEY_CURRENT_USER\Software\SOMUSQUE ...
yes, that seems to be it, but don't think I want to go there .... (doing things in the registry isn't exactly my forte)
using 32-bit Finale only, so far never a problem with shortcuts, seems OK again (after re-doing some of them). don't know what happened, I had moved a couple of Lua scripts around, maybe that did it?

As I dimly recall, If the order of the items is changed in the menu that the TG Tools shortcut points to, the shortcut no longer points to the newly ordered item, but rather selects whatever is in the place where the original selection was. I hope that makes sense. Hence, if you delete or change the order of a menu item (like a plug in), you need reorient where TG Tools looks for it.

Indeed, that's what did it. I changed the order and after that I had to re-do many of the shortcuts. Apparently, once you've arrived at a menu in the order you like, best not to mess with it ...
