Try checking "Allow dotted rests in compound meter" under MIDI/Audio->Quantization settings->More settings. Even though your music may not be in compound meter, and even though no rests, dotted or otherwise, may not be involved, this has been known to affect such copying.

Be aware, though, that this will affect the Simple/Speedy entry options "fill with rests at end of measure" feature in compound, if you use those. In particular, in 6/8 it will fill with a dotted quarter rest if applicable, which personally I don't like, though it's common enough.

Which rhythms are being subdivided? Maybe it's more correct that they are.
