I assume you're using non-standard fonts somewhere. Look at Document options / Flags and see if you can raise the flags up a bit.

Are these graphics made with Finale? They are very pixellated (poor quality). Try making the graphics in PDF format instead.

This problem is caused by your stem thickness being set to a value quite a bit larger than the default. (Document options>stem>stem line thickness) Reduce your stem thickness until the problem disappears. Many of Finale's line thickness settings are too thin for some users, but your stems are a little too thick, at least, for me.

Beware: Undo and Redo don't seem to work right when adjusting the flag settings. If, as you're experimenting you get something you don't like, rather than Undoing it, change the numbers further.

Also, your staff-lines are rather thick.
Staff-lines are very long, hence they do not need to be very thick.

Try thinner staff-lines, and your noteheads will “stand out” more.
