I see what you're trying to do with the Flute cues. I'm not sure if there is a way to accomplish what you want using Linked Parts. If it were me, I'd just extract the Flute 1/2 stave, split into separate parts, and arrange the cues there. In fact, I always extract parts rather than use linked parts–it's a lot easier for parts layouts that are a little more complex than usual.
I took your 1 page of score and tried a possible workaround–see attached. You'll see I added 2 staves for Flute 1 and Flute 2, then copied in and split the original combined stave. Use these 2 staves for the 2 parts, hide them on the score, and use the combined stave for the score. Setting up the cues is no problem. Maybe someone else will have some ideas.
By the way, I played back those 4 bars and they got my attention right away. Wanted to hear the rest of the concerto. The mark of good music, as I see it.
