Why does changing meter from 4/4 to 2/2 affect dotted eight and sixteenth notation?
Any way to prevent the meter change from affecting previously composed rhythmic notation?

Don't change the meter to 2/2. Keep it in 4/4 and change the meter display to 2/2–it's all notated the same anyway. In the Time Signature dialog is a button labeled "More Choices"–that's where to do it.
