Both Cue tools produce corrupt lines

I have had trouble with the cue plugins for years and it seems to be worse now. Both Finale's and TGTools. If there are slurs (which I have set to not copy) and ties in my source instrument passage, they corrupt in the destinations and become lines going up and down the page in both the parts score and the individual parts. Does anyone else experience this? Is there a better way to make cues?

MakeMusic notoriously neglects to test plug-ins when they put out a new version, but the fact that both plug-ins are causing trouble makes me wonder if something else is going on. Did this start happening right when you upgraded? Does it happen with all files? What happens if you tell the plug-in to copy slurs? What happens when you just copy music from one staff to another without the plug-in? I'm a couple of versions behind, but since I haven't heard others complain of this, you might try resetting your preferences file temporarily (save a copy) and see if that fixes it.
Both plug-ins make labels which are too big. This broke years ago when expressions were redone, and no one has bothered to fix it since. But that can be worked around, whereas your issue seems serious.

I have experienced this since Finale 2011, but it seems to have gotten worse recently. Actually, I was wrong. It's not slurs but ties that are affected. Copying music is fine. Since nearly all my projects are delivered by pdf, I've always opened them in Illustrator and removed them.

If you use templates that were made on an earlier version of Finale, that might be a problem. In my experience, using templates made before Finale 2009 will give all sorts of headaches. I tried both TG Tools and Finale's cue plugins and the results look OK.

I never use Finale templates, I create my own from scratch. This score was created in 2006. I'm reluctant to admit it, but I never used the Linked Parts for generating parts, I always extracted them and then worked on each part individually. I am using this old file to learn to use Linked Parts. Can anyone guess what piece it is?
By the way, I'm using Finale 25 in El Capitan

If you created your template in 2006, that's very old. I'd say that is the source of your problem. I know it's a pain, but you should reconstruct your templates in your latest Finale version.

I just tried a 2005 file with 2014.5 and do not have the problem, so I'm not sure the old file is entirely to blame.
Your picture doesn't show the source Violin 1 part, but it looks like the problem is with ties over a system break, right?
If you want to upload your file, I'll try it. You can perhaps delete all but a spot which exhibits the problem.
