What's the best way to correct this? I can move the secondary beam easily enough, but then there seem to be orphaned lengths of stem.

I can't tell which staff you originally entered the notes in, but try moving everything to the other staff (and then, of course, use the cross-staff command.

This usually fixes it for me.

I just had a similar issue, and post this in case it would be of help to anyone. If the secondary stem is on the wrong side, the solution is to simply change the direction of the stems from down to up or up to down before the notes are moved to the other staff and the notes are flipped on the their stems. Here is an illustration of how starting with the stems in the "wrong" direction will cause the problem to arise and how this can be remedied:

Another way to look at it is if you want the secondary beam on the bottom, start with the secondary beam on the bottom.

Rather than use the Note Mover followed by the Stem Reversal tool, you might find it easier to just highlight the note(s) you want to move and press Shift+Option+Up_arrow.
